I have a document type with a master type from whom it inherits a number of tabs - one of them named 'Content' which is empty in the master type and which I use to add specific content type attributes for that specific child document type.
When I copy this document type to a new one using the same master type then all the 'content properties' are copied over but moved under the 'generic properties' ... the inherited content tab is empty ...
How are you copying the document type?
Via the settings in the back office, select the source document type, right-mouse click and 'copy' ...

@Morten going to need a little help in umbraco.dialogs.moveOrCopy.HandleDocumentTypeCopy - not sure how to detect an inherited tab.
Fixed in commit ca71c598806bc04f6656df5e807aa67aa7e41d3b
I know your dealing with MySQL, but you might want to run the system for a bit and then (for SQL Server) see what indexes this script recommends http://www.jasonstrate.com/2013/05/index-analysis-may-update/
