See problem description in the U4-1790. We are still experiencing this issue in 6.1.4. Content gets added to the index and after a index rebuild it disappears.
Let me know if you need any more info to investigate this.
We have set up a separate index used to index content. I do a search after creating and saving (not publish) content and get a hit in the index. After an index rebuild I don't get a hit when searching the index. Note that we call the save-method (not publish) programmatically. I will add the actual code for saving shortly.

Please attach your index config for the index in question and check if there's anything out of the ordinary regarding examine in your log files when you are rebuilding.
Shannon, sorry for late response. I have attached both the ExamineIndex and ExamineSettings config. Note that it is the ArtiklerIndexer Provider that is in use. The supportUnpublished is set to false for this index provider
I've just done a bunch of tested regarding these issues: U4-4746 U4-4744
And all is working. Trashed content and media will remain in the index if the index supports unpublished data, otherwise it will be removed from the index. We want to keep it in the internal index so it can be searched in the back office. The front-end media is now aware of such things and won't return any media in the trash even though its still in the index.
The last issue is that if you rebuild indexes, the trashed data is not put into the index. This is a different issue that needs to be ironed out.
